from a single amino acid sequence file   

Instructions:

Step 1:
Choose File/Open/.aa file to open a dialog box (Fig. 1) for input.

Step 2:
Enter the name of the file containing the amino acid sequence in the field of ".aa FileName", or use the "Browse ..." button to select it. Then provide the amino acid sequence range of each transmembrane (TM) helix in the protein. You can input these helices' beginning and ending sequence numbers with a file (See Fig. 2a) or type them manually (Fig. 2b). (For manual input, the maximal number of helices is currently set to 30.) For a detail description of the files .aa, and .helixseq , see Appendix A and B.

Step 3:
Choose OK, VHMPT will draw a schematic 2D membrane topology for the protein  (e.g., Fig. 3).
